Center console to deck.

Hey guys . I'm in the process of completely sanding my topside and painting . I want to paint my console as well. To do it right I know I should take out all of the screws that hold my console to the deck but the only thing is that about 3 years ago I had to pull out my old screws because they were just spinning so I took them out filled in the old holes and moved them over like an inch or two . My screws now are right as can be and havnt backed out yet at all. So I'm afraid to pull them out and paint then put them back in. Do you think I should just leave them as is and paint around them or will I be ok if I just take them out and put them right back in with 5200? I always appreciate the help. And your time .
